Structural characterization of the urea-unfolded state of Colicin Immunity Protein Im7 and Im9

Bioquímica Estrutural e FuncionalMost single domain proteins have the ability to fold spontaneously into a precise, functional three-dimensional structure in seconds or less. Understanding how this transition occurs will not only help to uncover the way in which an amino acid sequence encodes the corresponding structure but is also likely to provide insight into the folding/unfolding transitions that many proteins undergo as part of their normal functioning. The characterization of these states is particularly important because they often play crucial roles in folding and misfolding processes, responsible for many human neurodegenerative diseases, such as Alzheimer’s and Parkinson’s diseases.
In this work, two well characterized proteins, Colicin immunity proteins Im7 and Im9, where used as model for a structural study involving two different approaches to promote their denaturation/unfolding. Im7 and Im9 share a high sequence and structural homology, but despite that fact they fold with different kinetic mechanism in vitro.
By using 1H-15N HSQC spectra as a main tool, we have undertaken a comparative study to identify the residues more affected during the denaturation process of Im7 and Im9 promoted by a physical effect, temperature increase, and by a chemical agent, urea. Our aim was to detect possible similarities that could give insight into the aspects that govern folding/unfolding transitions.
The results from the temperature study show that the residues most perturbed with increasing temperature are mostly located in loop regions between helices, while urea targets preferably residues that are accessible and solvent exposed.
Our study, points out that the ends of well-structured helices can concertedly unfold without entering the mid region residues in the same unfolding process. There seems to be a correlation between dynamic residues (most affected by temperature) and the residues in the regions most perturbed by urea. The results shown that entire loop regions on both proteins may act as concerted units during the unfolding process, and contribute for favorable interactions that delimit and stabilize native-like structural features on the urea-unfolded state, allowing buried regions to be less solvent exposed.Fundação para a Ciência e a Tecnologia - PEst-C/EQB/LA0006/2011 and Project no. Modeling the transmission risk of Mycobacterium avium subsp. paratuberculosis across the mammal community of a Mediterranean agro-forestry farmstead

chronic infection affecting ruminants worldwide. In wildlife, MAP was first detected in the European
rabbit and has since then been reported in a very broad host range. Information on the ecological factors
that increase infection risk, as well as evidence for the transmission paths linking livestock, wildlife, and
the environment, remain scarce. Thus, the objectives of this thesis included estimating MAP prevalence
in the mammal community of a Mediterranean agro-forestry farmstead, the Companhia das Lezírias,
through field and wet lab approaches, assessing MAP’s spatial distribution, determining which factors
modulate exposure of wildlife to MAP, and predicting MAP risk within the study area. Using molecular
detection of IS900 as a proxy, MAP was detected in ten wild mammal species, with emphasis on wild
rabbit (19% overall prevalence), in cattle (54% individual prevalence and 100% herd prevalence) and
in soil (44% prevalence). Wildlife diversity showed a positive influence on MAP presence in mammal
feces, while wildlife abundance showed a negative influence. Land use variables showed distinct
degrees of influence on MAP presence in feces of specific groups of mammals: mixed forest showed
positive influence in carnivores, and shrubland showed positive influence in wild rabbit. The spatial
prediction of MAP occurrence risk in wildlife generated two hotspots; however, model accuracy was
low. In conclusion, the variables considered were insufficient to accurately predict MAP occurrence risk
in mammals in our study area, showing the need for further studies. Increasing the number of samples
and sampled species, as well as considering new variables, could improve prediction accuracy. Despite
these limitations, this study represents a significant step forward in the knowledge of MAP occurrence
at the livestock-wildlife interface in a Mediterranean agroecosystem.Mycobacterium avium subsp. paratuberculosis (MAP) é o agente etiológico da paratuberculose ou
doença de Johne, uma infeção crónica que afeta principalmente o sistema gastrointestinal. Esta doença
pode causar diarreia, edema submandibular, perda de peso, desnutrição, anemia, letargia e, em casos
mais graves, morte. No entanto, os animais podem permanecer assintomáticos durante dois a cinco anos.
Os portadores assintomáticos não detetados podem contribuir significativamente para a transmissão de
MAP, visto que excretam bactérias através do leite e dos dejetos, promovendo a infeção de outros
animais e a contaminação do ambiente circundante.
Os ruminantes domésticos parecem ser os hospedeiros preferenciais de MAP; no entanto, a infeção em
ruminantes selvagens está também bem documentada. Para além de ruminantes, a presença de MAP foi
detetada em coelho-bravo (Oryctolagus cuniculus) pela primeira vez na Escócia. Desde aí, vários
estudos reportaram infeção num grande número de hospedeiros, incluindo aves e diversos taxa de
mamíferos, como lagomorfos, carnívoros, roedores, ungulados e primatas. Também já se isolou MAP
em invertebrados, como insetos e minhocas.
Continua a haver pouca informação quanto aos fatores que aumentam o risco de infeção, assim como
evidência sobre as vias de transmissão que ligam as interfaces animais de produção - animais selvagens
- ambiente. Pensa-se que a infeção por MAP possa resultar do contacto com material fecal contaminado
ou o consumo de leite e colostro contaminados, havendo também evidência de transmissão intrauterina
e, potencialmente, transmissão por via aérea. A contaminação ambiental pode também ter um papel
importante na transmissão indireta, visto que o solo e a água são reservatórios de bactérias excretadas
por animais infetados. Há evidência de que estas bactérias conseguem sobreviver no solo durante cerca
de um ano, dependendo das condições climatéricas a que estão sujeitas, e cerca de 36 semanas em água.
A transmissão de MAP entre animais domésticos e selvagens pode ocorrer por diversas vias, dependendo
dos hábitos alimentares de cada espécie. Os herbívoros poderão contrair a doença através do consumo
de vegetação contaminada e os roedores através do consumo de ração contaminada. Já os carnívoros
parecem contrair a doença indiretamente, através do consumo de presas infetadas. A transmissão entre
animais selvagens e domésticos ocorre através do consumo de vegetação e ração contaminadas por
herbívoros e roedores infetados. No entanto, segundo os estudos disponíveis, a excreção de MAP pelos
animais selvagens não é significativa quando comparada com a dos animais de produção. Ainda assim,
existe risco de introdução de MAP em manadas de bovinos não infetadas, através da contaminação
ambiental.
Pensa-se que MAP possa ter potencial zoonótico, dadas as semelhanças entre a paratuberculose nos
mamíferos e a doença de Crohn nos humanos. Existe evidência que MAP consegue resistir aos processos
de tratamento de água para consumo humano e à pasteurização, pelo que a transmissão ao Homem pode
ocorrer através do consumo de água, leite ou outros laticínios contaminados.
A paratuberculose é considerada endémica na maioria dos países da Europa, incluindo Portugal, onde
há a necessidade de implementação de planos eficazes de vigilância e controlo. A infeção por MAP foi
já confirmada em ruminantes domésticos de várias regiões do país, registando-se uma elevada
prevalência ao nível das manadas. A infeção de animais selvagens foi também esporadicamente
confirmada por estudos observacionais focados em diferentes espécies de mamíferos; no entanto, apenas
um estudo recente focado em carnívoros abordou os potenciais fatores de risco.
Assim, este trabalho teve como objetivo avaliar que variáveis podem promover a infeção por MAP entre
animais de produção, animais selvagens e o ambiente usando como área de estudo uma exploração agrosilvo-pastoril, a Companhia das Lezírias (CL). Os objetivos incluíram estimar a prevalência de MAP na
comunidade de mamíferos da CL através de trabalho de campo e abordagens moleculares; avaliar a
distribuição espacial da ocorrência de MAP; testar, através de modelos lineares generalizados mistos (GLMMs), que fatores poderão modelar a exposição dos mamíferos a este microrganismo, e realizar
inferências espaciais do risco de ocorrência de MAP na área de estudo.
Recolheu-se 206 amostras de dejetos de 11 espécies de mamíferos, 80 amostras de solo, e 150 amostras
de bovinos pertencentes a seis manadas. Usando a sequência de inserção IS900 como proxy, detetou-se
MAP em amostras de 10 espécies de mamíferos (Erinaceus europaeus, Genetta genetta, Herpestes
ichneumon, Lepus granatensis, Martes foina, Meles meles, Mustela nivalis, O. cuniculus, Sus scrofa e
Vulpes vulpes), com uma prevalência global de 22%; em todas as manadas de bovinos, com uma
prevalência individual de 54%; e em amostras de solo com 44% de prevalência. Este estudo é o primeiro
a detetar MAP em ouriço-cacheiro (E. europaeus) em Portugal. Devido ao número limitado de amostras
por espécie, não foi possível estimar a prevalência de MAP na maioria das espécies. As espécies com
maior número de amostras foram o coelho-bravo (O. cuniculus) e a raposa (V. vulpes), com 62 e 37
amostras analisadas, respetivamente. Apesar de não ser uma espécie ruminante, o coelho-bravo é
considerado um dos mais importantes hospedeiros na propagação de MAP, uma vez que pode excretar
elevados níveis destas bactérias nos seus dejetos, promovendo a infeção de animais domésticos que
consomem vegetação contaminada por estes dejetos. Neste trabalho, obtivemos 19% de amostras
positivas de coelho-bravo e 22% de raposa. A elevada prevalência de MAP registada nas amostras de
coelho-bravo pode estar na origem da prevalência observada na raposa e nos restantes carnívoros
analisados, visto que o coelho-bravo é uma das principais presas dos mesocarnívoros em Portugal.
A elevada prevalência de MAP observada nas amostras de bovinos e solo pode perpetuar a infeção de
bovinos e representar um elevado risco de transmissão para os animais selvagens.
Contrariamente ao esperado, a análise por GLMM sugeriu que a deteção de MAP no solo não influencia
a presença de MAP em dejetos de mamíferos, o que pode estar relacionado com o limitado número de
amostras analisado. Por outro lado, dada a natureza não-invasiva deste estudo em animais selvagens,
desconhece-se a viabilidade de MAP (imprescindível para a infeção) nas áreas onde a sua presença foi
detetada em DNA ambiental, pelo que não se pode concluir, com os dados atualmente disponíveis, qual
o estatuto de infeção das populações nas áreas contaminadas. A diversidade de animais selvagens
apresentou uma influência positiva na deteção de MAP nos mamíferos, enquanto a sua abundância
mostrou uma influência negativa. Algumas variáveis relacionadas com o uso do solo exercem diferentes
influências em grupos de mamíferos específicos: a cobertura de floresta mista teve uma influência
positiva na presença de MAP em dejetos de carnívoros, enquanto a cobertura de habitat com
predominância de vegetação arbustiva teve uma influência positiva na presença de MAP em dejetos de
coelho-bravo. Surpreendentemente, a prevalência de MAP em bovinos mostrou uma influência negativa
na presença de MAP em dejetos de lagomorfos. Este resultado inesperado pode advir da menor
densidade de coelho-bravo nas zonas mais usadas pelos bovinos ou da distribuição heterogénea das
amostras analisadas.
A inferência espacial do risco de infeção por MAP nos mamíferos resultou em dois hotspots; no entanto,
o modelo gerado a partir das variáveis significativas mostrou suporte insuficiente (AUC = 0.661).
Concluímos assim que as variáveis consideradas na construção do modelo não foram suficientes para
prever de forma exata o risco de infeção por MAP em mamíferos. Estudos adicionais serão necessários
para realizar esta previsão na nossa área de estudo e, futuramente, a nível nacional. Seria benéfico
aumentar o número de espécimes para cada espécie já amostrada, aumentar o leque de espécies, e
considerar novas variáveis bióticas e abióticas. Também o aumento do número de amostras ambientais
(solo, vegetação e cursos de água) e da sua distribuição espacial poderá fornecer pistas importantes em
estudos futuros. Para além de uma abordagem molecular baseada na análise de DNA ambiental, sugerese uma abordagem cultural, por forma a demonstrar a viabilidade de MAP nas matrizes analisadas,
apesar dos constrangimentos metodológicos para a cultura e isolamento desta bactéria fastidiosa.
Este estudo permitiu um avanço do conhecimento sobre a distribuição de MAP na comunidade de
mamíferos na Companhia das Lezírias, proporcionando oportunidades de intervenção, nomeadamente medidas de gestão de bovino infetados, aumentando também o nível de informação disponível à escala
nacional. Acresce a confirmação da presença de MAP no solo, que poderá constituir uma potencial fonte
de infeção de animais domésticos e selvagens
Applying configurational theory to understand mobile app success
Mestrado em Gestão de Sistemas de InformaçãoOs smartphones estão a atingir novos recordes de vendas, e o número de aplicações disponíveis nas lojas continuam a crescer tendo atingido um total combinado de 3.4 milhões de aplicações (Statista, 2015), tornando este mercado apetecível para investidores, empresas, e developers. No entanto, de todas estas aplicações, apenas algumas são bem sucedidas. Este estudo baseia-se no conhecimento existente sobre sucesso de aplicações móveis e contribui para o conhecimento propondo uma teoria configuracional para o sucesso de aplicações móveis. Para atingir este objetivo é utilizada a análise comparativa qualitativa, na sua variante difusa (fsQCA), de modo a identificar as condições antecedentes para o sucesso de aplicações móveis. Foram extraídos os dados das 100 aplicações melhores classificadas no ranking da Apple App Store, e os resultados obtidos na análise fsQCA foram os seguintes: (i) aplicação pequena, (ii) baixa pontuação dos utilizadores com muitas línguas suportadas e poucas versões suportadas, (iii) categorias populares com alta pontuação dos utilizadores e poucas línguas suportadas, (iv) categorias populares com muitas versões suportadas e poucas línguas suportadas, e (v) categorias populares com alta pontuação dos utilizadores e muitas versões suportadas, são condições suficientes para o sucesso de aplicações móveis. Curiosamente, uma aplicação pequena é uma condição tanto necessária e suficiente para o sucesso de aplicações móveis.Smartphones are setting new sales records, and the number of apps available in online stores continues to grow, having reached a combined figure of 3.4 million apps (Statista, 2015), making this a desirable market for investors, companies, and developers. However, among all those apps, only a limited number succeeds. This study builds on the existing knowledge of mobile app success and contributes to enhance the existing literature proposing a configurational theory for mobile app success. To accomplish this, the fuzzy set qualitative comparative analysis (fsQCA) was applied to identify the antecedent conditions for mobile app success. Data from the top 100 ranked apps at App Store was collected. The fsQCA results supported the following propositions: (i) smaller package size, (ii) lower user reviews scores with higher languages supported and fewer versions supported, (iii) highly popular categories with higher user review scores and fewer languages supported, (iv) highly popular categories with higher number of versions supported and fewer languages supported, and (v) highly popular categories with higher user review scores and higher number of versions supported, are sufficient conditions for mobile app success. Causal characterization of functional connectivity through the spread of electrically induced oscillations in the epileptic human brain
Little is known about the rules governing the spread of local entrainment within synchronized
networks distributed across the brain. The assessment of the causal influences impacting information
flow between two brain regions have mainly relied on confirmatory model-driven approaches
(such as dynamic causal modeling and structural equation modeling) and exploratory
data driven approaches (such as Granger Causality analysis). However, stimulation-driven approaches
offer a unique opportunity to impact ongoing brain activity and describe the causal
consequences of such manipulations, performed on a specific node of a complex cerebral network.
In this project, we characterize causal functional interactions between brain regions by assessing
how frequency-tuned electrical currents delivered intracranially in awaken epileptic patients
enhance inter-regional synchrony between pairs of areas.
To achieve this goal, we worked with an existing iEEG database from 18 medication-resistant
epilepsy patients undergoing Intracortical Stimulation Mapping Procedures (ISMP) performed
to causally identify and localize the epileptogenic foci, prior to neurosurgical removal. Patients
are implanted with series of multi-electrodes in well-known brain regions under MRI guidance.
Intracranial EEG contacts allow continuous recordings and the delivery through pairs of
adjacent contacts of biphasic pulses of rhythmic Direct Electric Stimulations (DES) at a 50Hz
frequency coupled to electrophysiological recordings.
Measuring significant increases in gamma power ( 50Hz) observed during the stimulation
period (vs. prior the stimulation), and significant increases of Phase-Locking Value (PLV) between
signals recorded in the electrically stimulated regions and activity evoked in the rest of
implanted regions during stimulation (vs. prior simulation), we characterize the spread of oscillatory
entrainment from the stimulated region to the remaining regions, thus establishing a
network of functional connectivity in the brain. By comparing this network with the one shown
during resting-state, we assess how entrainment to frequency-tuned electrical currents delivered
intracranially is predicted by the resting-state functional connectivity network

Mestrado em Biologia MarinhaTraceability is one of the most used tools to control fish origin and can
contribute to improve product quality and safety. However, until now the
methods used to identify the fish origin and its chemical and biological
characteristics involve the loss of commercial value of the fish sampled. It
should be noticed also that all these methods are too time-consuming and have
expensive costs for the manufacturing industry. This work was performed
based on the real needs of the manufacturing and drying industry of codfish
and in a perspective of developing an efficient and inexpensive method for
traceability analysis of dry salted codfish species using a PCR-DGGE
approach.A rastreabilidade é uma das ferramentas mais usadas no controlo de origem
de pescado e pode contribuir para a qualidade e segurança do produto.
Contudo, até à data, os métodos usados na identificação da origem do
pescado assim como das suas características químicas e biológicas envolve a
perda de valor comercial do pescado amostrado. Saliente-se também que
todos estes métodos são demasiado morosos e com custos dispendiosos para
a indústria de transformação. Este trabalho foi realizado com o sentido de
auscultar necessidades reais da indústria de transformação e secagem de
bacalhau e numa perspetiva de desenvolvimento de um método eficiente e
menos dispendioso de rastreabilidade de espécies de bacalhau salgado seco

From copper-based nanoparticles to carbon-based dots
Nanoparticles (NPs) prepared from earth-abundant metals have attracted significant consideration for their potential as viable replacements for expensive metals used in many commercial chemical processes. In this context, copper NPs are particularly appealing since copper (Cu) is vastly abundant and cheap. Cu also displays good electronic, optical, antimicrobial, and chemical properties. Yet, CuNPs are limited due to their intrinsic instability under atmospheric conditions, making them prone to oxidation. Various efforts have been made to increase the stability of CuNPs, including investigating Cu-based NPs associated with organic structures such as polymers. This project was focused on the preparation and characterization of long-term stable Cu-based NPs using different synthesis strategies and without employing harmful reagents or solvents. Based on previously reported methods, the particles were synthesized using the environmentally friendly ascorbic acid (AA) as a reducing agent. Polyamidoamine (PAMAM) dendrimers and polyvinylpyrrolidone (PVP) were used as both templates and capping agents, and the reactions were done at room temperature and 60°C. The samples were characterized using various techniques, including Ultraviolet-Visible Spectroscopy (UV-Vis) and Scanning Electron Microscopy (SEM) coupled with EnergyDispersive X-ray Analysis (EDX). The results indicated the presence of Cu0, Cu1+, and Cu2+-based particles with diverse shapes (e.g. polyhedral, spherical, and disk-like). Moreover, other techniques like Photoluminescence Spectroscopy (PL), X-ray Photoelectron Spectroscopy (XPS), and Transmission Electron Microscopy (TEM) indicated the presence of Carbon-based Dots (C-Dots), which are responsible for the fluorescence properties of the solution. The formation of the C-Dots is thought to be the result of the side reaction of the reduction of the Cu ions (i.e., the oxidation of AA). Preliminary cytotoxic evaluation studies using the MTT assay showed that the particles obtained using PAMAM and PVP, as well as the C-Dots, did not present significant toxicity towards HEK 293T cells at concentrations below 500, 5, and 200µg/mL, respectively.As nanopartículas (NPs) preparadas a partir de metais relativamente abundantes têm atraído uma atenção considerável como potenciais substitutos para outros metais de elevado custo usados em muitos processos químicos comerciais. Neste contexto, as NPs de cobre (CuNPs) são particularmente apelativas, uma vez que o cobre é mais abundante e barato que outros metais. O cobre também apresenta boas propriedades eletroquímicas, óticas e antimicrobianas. No entanto, as CuNPs estão limitadas pela sua instabilidade intrínseca em condições atmosféricas, tornando-as suscetíveis à oxidação. Vários esforços têm sido realizados para aumentar a estabilidade das CuNPs, incluindo a criação de NPs com estruturas orgânicas (ex. polímeros) associadas. Este projeto foca-se na preparação e caracterização de partículas de cobre com estabilidade a longo prazo. Além disso, pretende-se usar diferentes estratégias de síntese sem utilizar reagentes ou solventes prejudiciais para a saúde ou ambiente. Tendo por base alguns métodos descritos na literatura, vários tipos de partículas foram sintetizados usando o ácido ascórbico (AA) como agente redutor ecológico. Dendrímeros da família da poliamidoamina (PAMAM), e a polivinilpirrolidona (PVP) foram utilizados para suportar e estabilizar as partículas, permitindo controlar o tamanho e a forma das mesmas. As reações foram realizadas tanto à temperatura ambiente como a 60°C. As amostras foram caracterizadas usando várias técnicas como a espectroscopia de ultravioleta-visível (UV-Vis) e a microscopia eletrónica de varrimento (SEM) acoplada à espectroscopia de raios X por dispersão em energia (EDX). Os resultados sugerem a presença de partículas à base de cobre metálico (zero), cobre (I) e cobre (II) com formas variadas (ex. poliédricas, esféricas e em forma de disco). Além disso, a espectroscopia de fotoluminescência, a espectroscopia de fotoeletrões excitados por raios-X (XPS), e a microscopia eletrónica de transmissão (TEM) indicaram a presença de NPs de carbono (“Carbon-based Dots”, C-Dots) em solução. Estes são responsáveis pelas propriedades de fluorescência observadas nas amostras. A formação dos C-Dots poderá ser o resultado de reações secundárias à redução dos iões de cobre, i.e., oxidação do AA. Uma avaliação preliminar da citotoxicidade de algumas partículas foi realizada usando células da linha celular HEK 293T. A análise indicou que as partículas obtidas usando o PAMAM e PVP, assim como os C-Dots não apresentam uma toxicidade apreciável em concentrações inferiores a 500, 5 e 200µg/mL, respetivamente
Ghost of diadromous fish past: streamlining research on diadromous fish species using historical data at european scale

In this thesis, multiple European databases on the historical distribution of diadromous fish were consulted and, acknowledging the lack of data for Portugal, the first database of Portuguese historical data for freshwater fish was created. The existence of multiple databases with distinct geographical coverage and data at different spatial scales lead to the development of an historical data framework able to deal with the limitations of historical data. Its output is a reliable and geographically broad dataset of diadromous species occurrence at the beginning of the 20th century at three spatial scales: basin, sub-basin and segment. Also, a software was developed to facilitate the acquisition of environmental and riverscape variables that can be linked with the data at the three scales. Longitudinal connectivity impairment, climate change and land use alterations are some of the most significant threats to diadromous fish species. The influence of these threats was studied performing a spatial and temporal analysis of the longitudinal connectivity impairment by large dams and, modelling the distribution of diadromous fish at the beginning of the 20th century using climate and land use variables. The longitudinal connectivity impairment of the European freshwater networks became widespread in the second half of the 20th century, and is currently more impactful for populations from basins in southern Europe. The distribution of diadromous fish species is mainly affected by climate, though the effects of land use close to river mouths may be relevant since these are critical passage and entry points for the remaining network. The framework and the software developed were key to achieve the scientific knowledge presented, and more importantly, these can be established as the structural basis for future research on diadromous fish speciesN/

The rise of the Cloud creates enormous business opportunities for companies to provide
global services, which requires applications supporting the operation of those services
to scale while minimizing maintenance costs, either due to unnecessary allocation of
resources or due to excessive human supervision and administration. Solutions designed
to support such systems have tackled fundamental challenges from individual component
failure to transient network partitions. A fundamental aspect that all scalable large
systems have to deal with is the membership of the system, i.e, tracking the active components
that compose the system. Most systems rely on membership management protocols
that operate at the application level, many times exposing the interface of a logical overlay
network, that should guarantee high scalability, efficiency, and robustness.
Although these protocols are capable of repairing the overlay in face of large numbers
of individual components faults, when scaling to global settings (i.e, geo-distributed
scenarios), this robustness is a double edged-sword because it is extremely complex for
a node in a system to distinguish between a set of simultaneously node failures and a
(transient) network partition. Thus the occurrence of a network partition creates isolated
sub-sets of nodes incapable of reconnecting even after the recovery from the partition.
This work address this challenges by proposing a novel datacenter-aware membership
protocol to tolerate network partitions by applying existing overlay management techniques
and classification techniques that may allow the system to efficiently cope with
such events without compromising the remaining properties of the overlay network. Furthermore,
we strive to achieve these goals with a solution that requires minimal human
intervention
